I have a similar problem, but it only manifests itself when the gas gets
below the "Reserve" level.... I've had the petcock out and it appears to be
perfectly clean??

Your gas cap is not venting properly.
 I had this problem the odd time while using my magnetic tank bag.  It would
seal off the gas cap and the bike would stall.  Once I figured out the
problem I could just lift the left side of the bag and shift it on the tank.
